Im about to disconnect the transmission oil lines to run a trans cooler, will i have to block the holes up??

yes u should cap the holes. even if u drain all the fluid, dirt can still get in there and may cause radiator damage.

but what about the fact the transmission cooler segment in the standard radiator is prone to collapsing making the coolant and tran fluid mix (when both in use in the standard fashion)?? wouldnt this be of concern if you had the holes open and dropped all of your coolant due to the collapse occuring?

seen that only happen in systems where no appropiate additives were used in the cooling system ...
