Default Swapped motor now running problems

hey guys

got a AU3 swapped motors on the weekend to an S1 motor 119km..

now having some running problems, on petrol when i am idling and a stab the accelerator pedal, it chokes for a second then revs up but is very splutery and same coming down..

i can take off gentley and its all fine..

ALSO it backfired tonight on gas for the first time ever (seems to be running well otherwise)... the system is around a year old.. the plugs look ok but the leads are what came with the motor as mine did not fit...

any idea what might be the problem\s? can they be related?

I changed teh ISC (thing on top of throttle body with 2 allen key bolts) did not fix ( i had to rewire this when i swapped motors if that may be a deciding factor)
