its prolly simply a best idea to take the 2nd fan off.
connect it to the air con. on my car, the 2nd fan only comes on if the cars temp gets to about 2/3, so it very rarely comes on. other then that it comes on when the aircons on aswell as the fan.

Im with Steve, get a serpintine conversion. The EA-D Alt was not designed to have an extra 60A pulled out of it by thermos. EF/L 6cyl alt was upgraded to a 110A job to supply the required power to the thermos.

Sounds like a wiring problem to me, just rip out all the wiring and start over again, and dont use those thermo switches there crap go to repco or bursons and get your self a honda thermo switch they work way better and no taping is required. If your fans arnt turning off at all you might wanna change the realla, it might be stuffed or wired wrong.

well I think its been sorted. the 2nd fan motor was making some wierd squeeking noises today and I pulled them out to find that its corroded to buggery and doesnt spin freely. the other motor is perfect.
I have a spare mint condition EF motor there, with slight modifications I can use that cant i? (motor has slightly different size)

Its all fixed now.. replaced the 2nd fan motor and its all sweet. Draining has become 100x less noticeable (its a 70amp and I cant help that atm).
