I would like to fit the engine, 4 speed auto, lsd from an 93 ED XR6 into an EB I that has a 3.9 mpfi, 4 speed auto, I am aware that you can't swap the ECU's over. I don't want to swap the wiring from the EB as it has all Fairmont options. Has anyone done this conversion before that could offer any tips.

just drop the eninge in, bolt it up, connect the wires and off you drive, you might have to swap the sensors over, and use the ed intake manifold.
the diff is a different story and you might have to put in different trailing arms.

What sensors do you mean and how does the EB intake differ from the ED.

sorry was thinking EA as its smaller.
sensors should all be the same for temp, oil pressure, act etc, sometimes better the ones you know.

Are the autos programed to shift the same in the eb 4 speed auto as the xr6?

the autos are the same its the ECU or trans controller than determine shifting.

im looking at doing the same thing but just change the motor for aed xr6 motor, may get a ef or el but thats not for a while, im thinking the heads going to go in mine as loss of coolent so its a mater of time. then i will give it a go,
dont bother changing the gearox yet keep it as a spair, the auto boxes die as i found but went manual, best mod i did
