I'd go with Manly as you can catch the ferry.

The ferry is very easy to catch and you'd be better off checking out their website for running times... think it was every 30mins or so.
If you prefer to be in the city I can recommend the Four Points Sheraton overlooking Darling Harbour... stayed there not long back.... also stayed in a couple of hotels at North Sydney. Once in the city its pretty easy to get around via Monorail etc and your pretty close to the Zoo, Aquarium, Wildlife World, Powerhouse etc etc

What days are you here? there are some good hotels in north sydney which is the north end of the bridge and very central. They have good deals for weekends as they mainly cater for the business crowd mon-fri. from north Sydney its an easy bus ride to the zoo or you can get a ferry from the city..
If you want a harbour cruise my old man runs a charter business, I'm sure i can get you a forum discount. It is more expensive than the big tourist boats but you get the boat to yourself, personal service and the same language
